fisher's exact test for multiple alleles like short tandem repeats

I know the basic theory of the test for a 4x4 contingency table. What I don't undestand is how to construct contigency tables forcomputing an exact test for muliple alleles. In STRs there may be 4 to 30 alleles on a locus. Can somebody guide me. i have data for three such loci.

You can do a Chi-squared test for independence for any size table - why 4 by 4 ?

It is my understanding that the Fisher Exact Test can only be applied to a 2x2 table. I don't understand your field of study to comment otherwise.
